La seconda serie ha inizio un anno dopo la Black Rebellion, finita con la sconfitta dei ribelli giapponesi; la scena si sposta sull'Ashford, e nell'istituto vediamo Lelouch immerso in una ordinaria vita da studente, ma immediatamente si notano diverse incongruenze: Nunnally, sorella del protagonista, sembra scomparsa dalle menti di tutti e al suo posto troviamo un fratello minore, Rolo; Villetta Nu, pilota di Knightmare al servizio dell'esercito britanno (che nel passato, avendo perso la memoria aveva amato Ougi Kaname, vice-comandante di Zero, ma che poi avendo riacquistato i ricordi non aveva esitato a sparargli ferendolo gravemente durante la Black Rebellion), è adesso una insegnante di educazione fisica; Shirley, benché le fosse stata rimossa la memoria da Lelouch riguardo tutti i ricordi sulla loro relazione, è tornata ad amarlo; Lelouch sembra non ricordare più nulla di tutto ciò che era accaduto nella prima serie, inclusa la sua doppia identità come Zero e il suo passato come principe britanno.

Lelouch si reca alla Babel Tower per disputare una partita a scacchi, ma improvvisamente quella che sembra essere l'ultima cellula terroristica dei Cavalieri Neri attacca l'edificio, decisa a recuperare Lelouch e farlo tornare alla guida dei ribelli. L'edificio viene immediatamente circondato dall'esercito britanno, ma C.C. riesce a far recuperare la memoria a Lelouch prima che egli venga ucciso; recuperati i ricordi e l'uso del Geass, Zero stermina i soldati giunti per ucciderlo.
